The gummi ship is the way of transportation used in Kingdom Hearts to travel between worlds. Each time you seal a keyhole, you'll get a new navi gummi that will allow you to travel to a new planet.
When traveling between worlds, you'll encounter the heartless's ships and you'll have to fight them. Although it's pretty easy at the begining of the game, it gets harder after the Hollow bastion keyhole is opened. You'll probably want to upgrade your ship. To do so, you can buy parts from Cid in Traverse Town or use the ones you found in your travels. Once you attach them to your ship you'll be able to use things like item grabbers, radars and lasers.
Usually I get a radar, a lot of cannons to shoot in any direction and a shield just in case.
You can also find ship blueprints. They're like premade ships with sometimes cool designs. Some of them are really fun, like the Cactuar one. It really looks like a cactuar! To get new blueprints, after you complete the Monstruo (gian whale) world, Gepetto will open a shop in traverse town. Once in a while, go see him. He'll give you new blueprints. You can also find some in your travels.
In the end, even though the Gummi Ship mini game was a good idea, it was WAAAAYYYY too easy. I mean... I never even got hit in some places.Maybe we'll see something better in KH2...
